Requirements

Candidates must possess a PhD in Biological Sciences, Computer Science, Software Engineering, or a related quantitative field, or have equivalent technical experience. They should have 8+ years of relevant experience in data curation, ontology/knowledge engineering, or data engineering within a biotechnology company. Strong Python expertise for data modeling and processing is essential, along with proficiency in both relational (SQL) and graph data stores, and experience building ETL/ELT workflows in a major cloud environment (preferably AWS). Familiarity with AI coding editors like Cursor and an interest in Model Context Protocol (MCP) applications are also required.

Responsibilities

The Staff Software Engineer will curate and harmonize multi-modal research datasets, including ingesting, profiling, cleaning, normalizing, and annotating data such as genomics, proteomics, and imaging. They will map data to controlled vocabularies and standards, manage identifiers, and deliver insights from curated data to answer research and product questions. Responsibilities also include modeling knowledge to serve decisions by capturing concepts and links researchers use, leveraging OBO Foundry ontologies, and defining with LinkML. The role involves instrumenting automated checks for data FAIRification and LLM-assisted validations, capturing provenance, codifying SOPs, and facilitating process migration from manual to agentic workflows. Additionally, the engineer will serve as a technical liaison between scientific, data science, and engineering teams, define and evangelize best practices for data and knowledge engineering, and mentor junior team members.
